This is the first time I'm flying to Orlando! We're taking southwest. (me and my sister) I signed up to be a rapid rewards member. (I have the little number.) Do I have to be signed into my account to check in to my flight?

On the flight to Orlando me and my sister are on the same reservation. When my mom checks us in at 24 hours prior to flight time, will that check in both of us or just one?

On the way back, my sister and I have different confirmation numbers. Will we have to check in one at a time? TIA! We leave on Thanksgiving day!

Nope, you just have to have the confirmation number and the passenger name (just 1 name is fine). Your mom will have the option to select "check in all passengers" and that will check you both in.

For the flight home, you will have to check in one at a time.

When I have 2 different confirmation #'s to check in, I use 2 different browsers at the same time so I can enter the person flying and conf# ahead of time in each and then just click at 24hrs out.

Can I checkin using my Southwest App (iPhone) or will I need to print something?

If I need to print something, for my return flight, can the front desk help me with printing? I'm staying at Pop Century.

The concierge desk at the hotel can print your boarding pass, as can any guest services counter at the parks. You can also print a BP from a kiosk at the airport.

You can check in without printing - and should to get a higher boarding number (assuming no early bird purchased.) Then you can print later - including @ the airport. SW's instructions even tell you that you can check in and print later.
