Does the skyliner have a separate entrance for scooters just like at the bus stop
I’m particularly curious about Pop century

Not sure about pop century, but you are supposed to wait in line with everyone else up to a certain point, but usually if a CM sees you, they will redirect you straight to that point.
 
POP does have a separate loading area for scooters. Depending on the length of the queue, you may start in the main queue and then pull-off for the HA loading area. All stations (POP/AoA, CBR, DHS and Epcot) except Riviera have the separate loading.
 

Pop has a separate entry area for scooters/wheelchairs/etc. We got pulled out of the line way back from the entrance and sent directly to the loading area. Their reasoning was the gondolas come into the loading area anyhow and are sent on with or without people so it is better to send them on full. At the hub we waited in the line until we got close to the front and were then pulled out--same as at the parks.
 
It doesn't seem like Riviera handles scooter loading very well either. Aren't they slowing, but not completely stopping, the individual cars for loading scooters?

Yes, but it works fine and you can choose to have one that slows down when you get off that doesn't stop there either in order to get on faster.
