San Diego questions...

I have decided to fly into San Diego to do the Zoo and Sea World on a saturday and sunday. I will possibly do the Amtrak to Anaheim Sunday evening and end my vacation there for Disneyland. At first I considered doing two day trips with the bus transportation included. This option cut my park hour visits in half and would spend wasted hours on the bus.

My question is where should I stay that is convenient to the two parks and the train station. I would need to have my luggage stored until I get on the train.

We stayed in Mission Bay and there was public transportation (bus and trolley) to both Sea World and the Zoo/Balboa Park. Old Town might be a more central location, and you can catch a bus to Sea World and the trolley and a bus to the zoo.
 
Neither Sea World nor the Zoo is on the trolley line, so you'd have to use the trolley and then take a bus (or taxi) to get there. I'm with the previous poster, and would recommend staying in Old Town - there's a major bus/trolley station there, and you can easily take the trolley to the train station, since there's a trolley stop right next to it. Not sure about the luggage, though - I don't know if there are luggage lockers at the train station, so you might have to leave it at the hotel, which means going back there before you go to the train station. As far as hotels in Old Town...the Padre Trail Inn or the Old Town Inn would be closest to the trolley station - probably a 10 minute walk? I can't tell you anything more about those hotels other than their location, though. They are both pretty close to major freeways, so there might be some noise if the rooms aren't somewhat soundproof.
 
Just following up on what the previous poster wrote and I would reccomend the Old Town Inn. DH and I have stayed there about 5 times in the last few years and always have a great stay. It is close to the freeway but we never had any noise issues and I am a very light sleeper. The trolly/bus depot is just a 5 minute walk and then Old Town, with a lot of resturants and shops, is right across the street from that. The motel is really cute and the rooms are clean with comfy beds plus they have a good free breakfast in the mornings with make your own Belgin waffles and the rates are very good.
