Ok, based on my polling I've cancelled the Discover Atlantis tour........what do we do now?

I've looked at other tours, and while all are available the times are very early in the morning..........not for us.

What can my wife and I do on our own in Nassau? Is there a good place for lunch?

Ehhhh Nassau is pretty much the Atlantis island now...I would just spend time with my significant other o. The boat where the crowds will be virtually gone
 
The thing with Nassau is that there are typically anywhere from 3 - 5 other cruise ships there the same time that you are. This makes everything pretty crowded and there are virtually no deals to be made. There is also a VAT tax now so there really isn't a need to go shopping. We usually stay on the boat and explore the ship. It is usually less crowded. You may want to look into a couples massage while in port or other spa options. They normally have a special while in port.

Highly recommend Blue Lagoon for the day. Beach is beautiful - it is more like a protected lagoon, great for kids. Food is good and the prices for animal (sea lion or dolphin) encounters is great.
 

While I haven't done this, there are hotels there that sell day passes. You can spend the day at Hilton's beach, for example.
 
We were in the same boat (no pun intended) a couple of years ago. We did some research and did a walking/food tour with trubahamian food tours. Just do a search on it. I can't remember the young lady's name who did the tour but she was outstanding.
 
Disney now has a chocolate making excursion or just a tour, both at the Graycliff hotel. We did the chocolate making at the Graycliff on our December cruise. It was great fun and you get LOTS of chocolate to bring with you. I don't know if this is a new offering, but I don't remember it from the first time we went to Nassau with Disney in 2013. That time, we did the Atlantis aquarium tour. Afterward you can walk around the grounds. Good, low key excursion for kids.
 
We had a great, relaxing beach day in Nassau with a British Colonial Hilton day pass. It's only a couple of blocks from the port so it's easy to get there without transportation. It wasn't crowded even with three other ships in port that day (I believe they limit the amount of day passes they sell.) My profile photo was taken from their beach.
