Need hotel advice please

We are planning a trip to San Diego, hoping to go to Sea World, the Zoo, and Balboa Park.
We haven't been to San Diego for many years and have no idea where to stay. I hope some of you can help me find a nice place that isn't too far from the places we want to see.
We will be driving a 12-passenger van so parking is an issue.
 
I live here in San Diego so while I can help you with general locations... I don't really have any experience on specific hotels.

For Sea World and Balboa Park... you want to look at the Hotel Circle area, Mission Bay, or downtown. Downtown would be the least convenient for parking.

We really enjoyed our stay here, it was VERY clean, we drove a suburban and got a parking right outside the lobby and the stall was big enough to get the 2 kids out. We had a room with 2 queen beds and a pull out sofa bed (not comfortable for the adults but was good for the kids). The breakfast was great! Coffee dispenser, make your own waffles, cereal, milk, juice, eggs, pastries. Close enough to some places to eat dinner, Sea World and San Diego zoo. We only stayed here overnight as Disneyland was our main part of the vacation. We left anaheim one night, did sea world, slept there and did the zoo in the morning before driving back to anaheim. I would definitely stay in this hotel again.
 
We reserved at Hilton Gaslamp. First problem is you must specifically request back of hotel or you are subject to train horns all night long. But more specifically, they refused to honor our rate and the check-in person resented being questioned. He pulled a series of stunts, including "forgetting" to put in my cel Phone number for notification that our room was ready. He watched us wait over 5 hours and 1 1/2 hours after 4PM check-in DH finally got him to acknowledge that our room was ready. If he worked for me, I would fire him and I will NEVER consider this hotel again. We cancelled the balance of our reservation & moved into Marriot Gaslamp. Almost the same cost as the rate that Hilton refused to honor and we had a great view into PETCO.
