Usually we fly direct and I have used the online check in with no problems with that but this next rip we are going to have to switch flights, can I still check all in at the same time or do they all have to be done seperately?
I am under the understanding that you get your boarding passes at your originating airport. If you check in online, you should be able to print your passes for all legs of your trip.

I did just that with Delta. After Hurricane Jeanne, our Song flight was cancelled. Delta rebooked us on a connecting Delta flight, and when I scanned my Song e-tickets at the kiosk, it printed my new flights boarding passes.
When you check in online, you should get boarding passes for your entire journey!! Have fun!!
