We will be at WDW the first week of October. It will be myself, DD - 13 and DD - 5. My DD - 13 will have to ride alone on rides/coasters that my DD- 5 can't or won't ride.

My question is, is it okay if I and DD - 5 stand in line with DD - 13 so she won't have to wait alone? Will this be a problem?

No it isn't a problem.

When you get to the loading area, just let the CM know and you can usually step across the ride, or they will direct you where to go to wait for your DD when she exits.

Its fine, except if your younger one is too SHORT to make the height minimums on certain rides.
Otherwise, ANYONE can decide not to ride an attaraction even after standing in the queue-line.
