If you have your package paid in full and then a discount comes out?

No, you'd have to call to see if it can be applied to your reservation. (There's a limited number of rooms available at each resort for any given discount.)

I know it's not automatically applied. I am just wondering if the reservation is pain in full and it qualifies for a later discount, does Disney just credit the discount amount?

Plus it also depends on when the discount comes out. If it is within so many days to your arrival (either 30 or 45) there is a change penalty, so it might not be worth the hassle to change the plan.

After you have the discount applied Disney will refund the difference the same way you paid. If it was by check they'll send you a check. If it was by credit card they'll credit your card account.
