If I fly from Boston to Vancouver with a stop in Montreal, where is customs?

Would I go through customs at the layover, Montreal, or at the final destination?

You would have to go through customs in Montreal since the Montreal to Vancouver flight is a domestic flight and they aren't going to make all of those people go through customs for no reason.
