Thankfully, many of the Disney restaurants are tending towards healthier choices for kids and adults. Most counter service restaurants will offer a choice of fries or baby carrots, and I think that most table service restaurants offer veggie side dishes as well.
If you look at the menus you'll be able to get a better idea:
i was impressed with this also... almost every place has at the least a salad with chicken so if you don't load up on the dressing... some meals like at tusker house even come with -gasp -a veggie!
One thing I like about Disney (as opposed to 90+% of the restaurants out there) is they do tend to serve a fruit/veggie either in addition to or instead of fries with their kids meals. For example, either carrot sticks or fries at some places; fries and applesauce at others. Check the link the above poster gave for the menus for the specific restaurants you're interested in--chances are they'll have something reasonably healthy.
I think all the resorts have a cafeteria or snack bar where you can purchase fruit or carrot sticks both a la carte and with a meal.
Also, you can't go wrong at a buffet. They virtually all have some fruit that I can usually strongarm my dd into eating (or else she doesn't get to visit the dessert bar). Boma at the AKL comes to mind (plus I always like to get in a plug for our favorite restaurant whenever I get a chance ).
Haven't done one for a long time, but as I recall the "family style" restaurants (like the Garden Grill?) generally have a vegetable side dish. And those just come out in big bowls or on big platters for everyone to share.
Lastly, the food court inside the Land pavillion in Epcot always had lots of tasty, healthy stuff. I know it's changed now since they've remodeled for Soarin', but I hear it's just as good if not better.
There are fruit stands in all four parks that sell fruit cups/whole fruit/carrot sticks, etc. The one at MGM is called Anaheim Produce, but I don't know the names of the other 3.

It's fantastic now - they don't even have anything deep fried. Of course, it saddens me that every time we go, I hear kids complaining. The food there isn't what I would call kid-unfriendly: mac and cheese, make-your-own mini sub, chicken with mashed potatoes, and maybe a kid stir fry.

There is a fruit and veggie stand in MK in Toon Town, we always hit that one. Also, we bought fruit cups and yogurt along the BW at the store and bakery, I'm sure there are other places. At ESPN CLub you have a choice of fries or fresh fruit with many sandwichs and I'm sure you could order both if you paid a little extra. One trip both my kids ordered plain grilled chicken breasts at RFC and they only charged the kids chicken finger price! Several WS restaurants also accomodated their requests for plain grilled chicken breasts, my DD ordered mashed potatoes at several restaurants in place of fries.
I believe at most counter service places you can ask for carrots instead of fries. Ihave been reading reports of that on these boards, but haven't tried it myself yet.
