There are stores in NYC. Penn Station has a giant, K-mart. And I'm not certain, but there's probably a Bed, Bath and Beyond up by Columbia. The national chains don't charge insane amounts just because they're in an expensive city. It might just be easier to make a trip to one of those or Macy's for the bedding.
As for flying with SpaceBags, the TSA can open them up to inspect. Not a pretty sight trying to cram it all back into a suitcase. I can tell you that from personal experience.
