Did you just take a peak at my itinerary? I have been wondering the same about those three as well. I am going in January when things close earlier so I am afraid to get stuck somewhere.

When we went to Mickey's Backyard BBQ which I think is in the same location as the Hoop Dee Doo Revue, we took the bus to Magic Kingdom and then got on the boat to Fort Wilderness. They said to leave an hour, but it only took us 30 minutes total. It depends on the boat, but they run quite frequently. It was very easy and the kids loved the boat ride.

The fastest way is to call a taxi. We have also gone to DTD and caught a bus to the other resort. Your worse problem is getting to Boma for breakfast. The buses at DTD don't run until 10am and you'll probably have to go to the park with EMH in the morning and catch a bus to the Animal Kingdom Lodge.

Same with WCC. Take a bus to MK and ride the boat over to Wildreness Lodge

It depends on the time of year. I have caught buses at DD as early as 8:00 am--they start well before most of DD opens.

for Boma and Whispering C.C. I'd catch the very first bus that showed up going to any park or DTD and then switch to the destination resort bus.

depending on what time breakfast is reserved, have to admit a taxi there sounds best... means I can sleep a bit onger LOL~

You can also call front desk and they will give the fastest routes. The bus system may be the best bet.

Take the shuttle to DTD or any park and grab the shuttle to AKL.
Hoop Dee Doo & WCC are close. Get to MK and take the boat to WL for WCC & FW for HDD. It's the same boat that makes both stops
