Does the system work this way?

Buying a 3 day park hopper...with a magic morning. Planning on staying at a Disney property for two days and a local hotel 2 days. Sunday is early entry in CA, Monday is early entry in CA, check out of dl hotel on Monday, Tuesday is magic morning in DL. Will I be able to use my magic morning on that third day with no problems (after entering early for the other 2 days with the hotel stay)?

Yes. No problem. Especially since you won't have used ee at DL. As long as you buy your hoppers with MM.
