They are just as clean.
The main differences:

• The value resorts have full size beds; the deluxe resorts have queen size beds.
• The value resorts have outside corridors; the deluxe resorts have inside corridors.

We used to stay in value resorts before we became Disney Vacation Club members. It's been 8 years since we stayed in a value. As far as cleanliness--the room itself was fine, but the carpets made our socks dirty. I don't know if it's partly due to staying in first floor rooms (as it was easier when we had a stroller), the outdoor corridors meaning shoes don't get cleaned off anywhere else, or just due to the volume of people coming in/out and not having time to properly steam clean the carpets--as that takes time to dry.
