I was charged the deposit fee for CRT now I have breakfast vouchers. How will this work as my credit card has been charged and the meal will be paid for in full using the voucher?

You might want to contact Disney Dining and ask them how that is handle.

Regardless of what you will pay for the meal with they will charge you the "deposit." They deduct the deposit from your bill when you pay for it. So I am sure they will refund you the deposit, if it will be paid for by vouchers.
