Check-in online - where do you input arrival time?

I read that you can input what time you will arrive at hotel, but all I see is a section called "resort arrival time" and it already had "Disney's Magical Express" filled in automatically.

Do they base my arrival time on that? Or is there somewhere else you are supposed to add it?

If you're using Magical Express, it's based on your arrival time, so you're all set!

Just remember to update ME if your flight number changes! We flew Southwest and changed our flight a few days before to get in earlier instead of our original 10pm arrival. We never got a room ready text as expected around 3/4pm (check in time) and when we went to the front desk it was because our original ME arrival was still set for super late. Just a word of advice from someone who did it wrong.
