Yes, they do. You'll want to find a ticket with the largest discount, where its gate price is less than the annual pass price.

You need to enter the park before you upgrade to get the current full price credited.

I recently bought my ticket from Undercover Tourist, and am planning on upgrading after entering a park on our March trip. Using the Mousesavers link to Undercover Tourist, the biggest discount seemed to be around $40, which I got by purchasing a 4 day hopper with water park & more option.
