I have parked my car a couple of times at Pre-Flight Parking in Chelsea. It is a secured lot with frequent shuttle service to Logan and if you go to their website you can get a coupon(usually 15 -20%) for a discount. You can also reserve a spot to insure against the lot being full. I've always made the reservation but haven't needed it yet.
Any chance you need a hotel the night before? The Hampton Inn right up the street has complimentary long term parking if you spend the night. (I'm sure there's a limit; we stayed a week.) It was right around $100. They do have a shuttle- you call them when you get back to the airport and they come right over.
This is what we normally do too.
I have parked at Wonderland station and took the T in to the airport - parking is abt $3 a day - "sort of" secure (you have to go through a gate, but it's always open). Car was a dirty MESS when I got back - it's amazing how much dust the city and the subway stirs up - so figure on an extra $10 for cleaning the car! lol. If you have a nicer car (we don't - we have an older minivan), I wouldn't leave it there more than a few days though just because of the security issue (or lack thereof). It takes about 1/2 hour to 45 minutes to get to the airport from there.

we've been trying to figure this out as well. We're down on the south shore but our return flight gets in too late for the P&B bus so we'd have to park at Logan Express in Braintree. Logan Express charges $22 r/t per person plus $11/day for parking. At this point we've decided to park at the economy lot at Logan airport as it's actually cheaper than logan express for our short (5 day) trip. It's not really budget but it's cheaper than the shuttle+parking or a town car/limo service.
Economy lot = $18/day x 5 days = $90
Logan Express = $11/day parking ($55) plus $22x2 (dd is free) = $99
Town car = >$160 from where we live
IF our flight got in earlier we had planned on taking Plymouth & Brockton which has free parking at their lot so it's $29/rt per person = $58.. that is a better option depending on where you live, times of flight, number of people, etc...
The advantage with onsite parking for us is that DH can drop me and DD off at the terminal with luggage, stroller, car seat, etc then go park the car and take the shuttle back. Their shuttles are 24/7 which was our biggest issue for our return flight.
I'll definitely be watching this thread for other options though.
YIKES, I just checked the night before our flight since we have a super early flight so it might be nice to not get up as early... and it's $269 plus taxes!!!! OUCH!
Another convenient, inexpensive, proximate option is the Thrifty rental lot. The rates are comparable to Pre-Flight, it's a straight ride to/from the airport, the shuttles run regularly, and (while I realize the airport parking companies can't control Mother Nature), Thrifty's cars haven't ever been flooded out in a deluge.
