DH and I have a package booked for POR this June. Now we've added on a couple days at Universal before that, and long story short, will now also be adding two nights at WDW prior to US, booking at an All Star Resort and planning on going to Epcot one of those days. I know, I know, it sounds like a hassle, but we're huge Weird Al fans and he's playing one night only :)

First question.... I'm booking our room and there's no option for one day tickets. Do I book room only and then purchase my tickets separately? Is this easier to call and set up?

Second question.... These will be two separate WDW packages; will we need different magic bands for each part of our time at Disney? This is fine, I'm just a bit worried if everything will link okay or confuse the system.

You can think of magic bands like ATM card you can have more then one for the account I find it fun to have more then one color to match different out fits but you can decline your second MB.

You can get MBs for both resorts or just use the same one for both. Either works as long as they are linked to your MDE account.
Do you already have ticked for you POR days? If not you can buy tickets for the total number of parks days you want. they don't have to used consecutively, but do have to be used by a certain date. If you have purchased tickets already, I would call Disney and see if they an help you.
