best NYC hotel to stay before our '12 cruise?

We are taking our first Disney cruise out of NY in June 2012. My DD's really want to explore the city, so I was thinking of going a day earlier.

Any nice, clean, well positioned hotels you can recommend? We are not even sure where to stay in the city, area-wise.
