Where would I find the best counter service options? Would I need to stay at a moderate or value? Or do any of the deluxe resorts have good options at their counter service locations?

We like to visit other resorts, so we will get a meal there too. I would suggest you check out all the menus to see what you might like best, since favorites are subject to everyone's tastes.
Other than breakfasts, which are nearly the same at all CS, I can recommend good eats at each of:
>> a value (Pop -- chicken alfredo, veggie calzone, tie-dyed cheesecake, milkshakes)
>> a mod (POR -- design-your-own pasta dinner, traditional turkey dinner, really good bakery items)
>> a deluxe (Poly -- pulled pork bbq sandwich, Hawaiian flatbread pizza, bacon cheeseburger, Dole Whip for dessert!)
I'm sure you could find good options anyplace you decide to stay. I have seen both good and bad reviews for every restaurant and food court at WDW. So we just decided to see for ourselves.
We have always been very happy with the choices at Capt. Cook's at the Polynesian. For breakfast you can get Tonga Toast or a tasty breakfast sandwich. And lunch/dinner options have great choices as well.. My son loves the stir-fried noodles and the pepperoni flatbread. My husband is also a fan of the flatbread pizzas. I liked the adult grilled cheese and the cucumber sushi rolls.
Roaring Fork at the WL is also good, but I preferred the breakfast to dinner. Also the Mara at the AKL is another good one. Loved both breakfast and dinner options there.
Let me answer that from another POV. We've stayed at all deluxe resorts (except the Contemporary which we're at in 9 days!!!!). Anyway, I'm going to suggest places that do NOT have good CS's:
Boardwalk
Yacht/Beach Club (it's better, but still not great)
That's about it; all the others are good. If I had to choose which I liked the best, I'd have to go with Roaring Fork at WL. Great suggestions, not very crowded, quick.
I second this recommendation. There are plenty of healthy and creative menu options at the Contempo Cafe, and the food is quite good.
I suggest avoiding the Beach Club, Yacht Club and BoardWalk if having counter service nearby is important to you. The Epcot area is my favorite place to stay, but its overall dearth of counter service options are perhaps its greatest detriment.
After staying at the Poly, I was definitely let down by Capt. Cooks. It's very small and the menu is very limited. You get a better selection of choices at a value since there is no other restaurant, but they may not be as creative. I honestly prefered Pop's food court to Capt. Cooks, but I loved Kona for breakfast. Yum Yum.
I think that Captain Cook's at the Poly and Contempo Cafe at the Contemporary are both great CS options. I wasn't crazy about the options at Gasparilla's at the GF. I thought the CS offerings at the BC Marketplace were pretty limited.
