for those on autoimmune protocol diets, such as GAPS, SCD, Paleo, grain free, or I guess worst case scenario gluten free (although gluten free doesn't mean much anymore, usually its junk filled). Suggestions for best dining options in both table services and quick services restaurants and snacks?

I am grain free and avoid peanuts, dairy, egg, soy and many other things due to allergies. I try to avoid any processed sugars and aside from sweet potatoes, I mostly just eat meat, vegetables, some nuts, healthy fats like coconut and olive oil and fruit. All that to say, my diet is sort of a nightmare for eating out. My very favorite restaurant on property is Sanaa at AKL. Their menu is so diverse and the chefs have been absolutely amazing on my last 3 trips. I also love Flying Fish, Boma, Hollywood Brown Derby, Tusker House and Citricos. I've had such kind and accommodating chefs at all these places. They not only accommodated me but went above and beyond. For counter service, Sunshine Seasons at EP and Flame Tree BBQ at AK have also been very accommodating and worth the time/money. I'd be glad to answer any questions if you have them. I've been on 3 trips since I've had this diet.

I follow a diet similar to stackyallred, and highly agree that eating out is a nightmare! However, before my diet changed even more I also had good experiences with the restaurants mentioned above. Now, I have one added component to my restrictions - organic fruits/veggies and grass-fed or antibiotic free meats. Organic is virtually impossible at WDW!! The Wave at the Contemporary (1 table service on the Dining Plan) and Wolfgang Puck Express at Downtown Disney (1 counter service - an exceptional value on the Dining Plan) are the best I have found to meet my needs. The Wave is exceptional at modifying anything on the menu, as well as serving grass-fed beef and locally grown produce (which may or may not be organic.) To be honest though, every restaurant will do their best to meet your requests, but table service places send out their chefs and provide added attention. Also, be sure to alert the restaurants to your needs when setting up your priority seating. This assures you that the chef will speak with you. Be prepared that when making these special requests, your food may take a little longer to prepare. However, Disney takes dietary restrictions very seriously, and I deeply appreciate their efforts!
Being DVC members saves us since we now get a 1BR with a full kitchen and make a stop at Whole Foods in Orlando before we arrive. I am hoping as healthier eating and lifestyle continues to grow, Disney will offer more and more options. They have continued to add new items each time we visit.

Gluten and dairy kill me (bloating, pain, fatigue). I wasn't really aware of this on our last cruise and by the time we got to Castaway Cay I felt like a beached whale. I laid in a chair all day and could barely move. Now I understand what did it. NOW to have the willpower to pass up the bread :(

My question is, do they have Apple ale on board. I don't drink very often but when I do these seem to hit the spot, without all the bloating of beer.

We don't exactly follow any of those diets specifically, but my twins have allergies that restrict them from eating all grains in addition to dairy, soy, egg, and more. Most of their meals are meat, potato, and veggies. Most TS restaurants were able to manage this, although a couple had to make a special side to do dairy/soy free potatoes. But the place they had the most food options was Biergarten.
