Booked our stay at BCV, but, had to waitlist last night. Cash rate is $295, Ap rate is $267. What would you do? Book the Ap and hope that they can link it at the front desk, save the $28 or book the cash rate? Has anyone done this succesfully?
For $28, I would book through MS just to guarantee that I would not have to move rooms, especially since you are talking your last night. I can't imagine having to move for that one night.
If it was at the beginning, maybe, but even then, $28 is not enough to make it worth it to me.

Completely agree, and if I remember correctly, Disney has a very liberal cancelation policy. I would book knowing that i can cancel if it comes through. My guess is you have a really good shot at getting your wait list request since it is only for one night. I definitely wouldn't want to change rooms either.
BCV has no booking categories, so what you get is what you get. What you reserve is the same no matter how you reserve it.
So if you book that AP rate, put that reservation number on the points reservation and the points reservation number on the AP reservation. Make sure you use the exact same name on both reservations (including which comes first). When you arrive, see if you are booked into the villa for both reservations.
