SW EBCI and non-direct flight

We are flying home from MCO to Austin and will change planes in Houston. Will EBCI give us high-ish number boarding position for the Houston to Austin flight as well?

Yes, it will check you in to both flights at the 36 hour mark prior to the departure time of the first flight.

Yes your boarding number will be more favorable given your purchase of EBCI but if your first flight arrives at the connection point too late then you won't be able to take advantage of the better boarding number.

You could choose flights with more connection time to begin with.
