If I booked my trip with a travel agent, would I still be able to do an online check-in? how does the online check-in work? What are the benefits of the online check-in? TIA

I read a thread somewhere else about this and if I remember correctly the web site you visit for booking with a TA is different that if you booked over the phone or online with Disney directly. I would contact your TA about this.

...Dreams Unlimited (there are great) had to do the on-line check in for us and it worked great! No waiting in like at our resort registration area!
