Question regarding Airtran flight now being operated by Southwest

Okay, I've kinda paid attention to Southwest threads in the past, but not really because I have never used them before.

I just checked my flights for our upcoming trip GRR-BWI-MCO. The GRR-BWI is still being operated by Airtran, but the MWI-MCO portion is operated by SW.

I know I need to check in 24 hours in advance to get seating assignments. My question: there are 5 of us travelling (me, dd - 13, dd - 11, my mom and my dad) together under three different confirmation numbers (long story). If I check in with my confirmation number first, will dds and I have sequential seating numbers if we are on the same confirmation number? Or do I have to do each of us seperate?

Also, anyone know if the same confirmation number will be able to be used for the SW flights that AT gave me?

I would feel better if the whole flight were changed over (or stayed the same).....

If there are 3 of you on one Record Locator, your boarding order will be sequential. As you enter other confirmations, the boarding order on those will be further back. If you do it all quickly, they won't be very far back. You can always board further back with them by letting people in between move forward. Your AirTran confirmation is your Southwest confirmation. I recommend you call AirTran now and ask whether you have to check in on their website AND at the SWA website to accomplish this. That I don't know. If so, definitely do you SWA check-ins first to get on the plane sooner. With AirTran you don't care when you board as you've already had specific seats assigned to you during on-line check-in.
