Sure many do. Many are indoors entirely. Some have tables outside.

I can think of several from experience - Cosmic Ray's, Pecos Bills, Sunshine Seasons, Electric Umbrella, Earl of Sandwich. Have never done QS at DHS so don't know. Flame Tree at AK is ALL outdoor seating I believe.

At AK, Pizzafari and Restaurantosaurus are indoors. Flame Tree and the Yak & Yeti CS are completely outdoors.

At DHS, you can eat indoors at ABC Commissary and Backlot Express.

Epcot World Showcase: Liberty Inn and Yakitori House have indoor seating.

At MK there is also Columbia Harbor house and Pinnochio Haus. But I don't remember the ac very being much more than a few degrees above muggy.

The COLDEST indoor QS I can think of is Sunshine Seasons.

If you go upstairs at the Columbia Harbor House, not many people notice they have an upstairs, but the AC works really good up there. You just don't have the doors opening and closing while you are sitting so the cool air doesn't escape. This is always a must for us on our MK day to go there for a long relaxing lunch.

WS has only outdoor seating for CS

At Epcot, Liberty Inn (America pavilion) is definitely inside.

At the Studios, I could have sworn that Backlot Express is outside and Toy Story Pizza Planet is inside, but maybe I have them mixed up.

Backlot Express has both indoor and outdoor seating.

It's easy to confuse Backlot Express with Studio Catering Co., which is opposite the Backlot Tour area and has outdoor seating. Backlot Express is located opposite Star Tours.

Love the second floor of Columbia Harbour House- cool, quiet and never crowded- it took us many visits before we even knew there was an upstairs.
Now we find a nice spot near a window and people watch over lunch.

I have not been in a few years but there used to be some seating inside the France pavilion of WS. It was in the back next to the little gift shop. We ate our lunch there one day in 2006 or 2007.

This probably isn't a complete list, but here are my favorite counter service restaurants with indoor seating at the four theme parks.

Magic Kingdom: Columbia Harbour House, Cosmic Ray's, Pecos Bill Cafe, Pinocchio's Village Haus

Epcot: Sunshine Seasons, Electric Umbrella

Disney's Hollywood Studios: Pizza Planet, ABC Commissary, Backlot Express

Animal Kingdom: Pizzafari
