Looking for hotel suggestions please

We are planning on flying into San Diego and starting our trip with SD touring, SeaWorld and the wild animal park or zoo and a Beach day/golf game. We will need about 3 or 4 nights to do that I'm thinking - is there one hotel someone can suggest that will do for all of that?
Then we will be on to DLhotel on our DVC points for 3 nights.

Then we will need another hotel in the LA area - there we will be doing Universal, LA/hollywood touring and perhaps a beach/golf game somewhere in there. We might go farther up the coast also - originally we were going to drive to Vegas but it was suggested to us that it might not be the best place to take the boys.

We will have a rental car and the room is for 4 people - would be nice if one of the hotels had a separate room for sleeping. It will be dh, myself, 15yo ds' and 9yo ds' going in August.

A couple of years ago we stayed at the Balboa Park Inn in San Diego. It is very, very close to the zoo entrance (about a 10 minute walk, if that). The inn is made up for several older buildings that are attached; each room is unique. Simply a great place to stay. I even posted a review on tripadvisor.com (legalsea).

We enjoyed the Embassy suites in San Diego. It is right by the water front and very close to the downtown district. It was pretty easy to navigate from there to the zoo etc... We enjoyed touring the aircraft carrier and shopping at the shops in the area.

At Universal there is a Hilton and a Sheraton, maybe can't remember right now!
