I'm contemplating upgrading the 5 day Parkhoppers we purchased from getawaytoday.com to APs at the end of our trip-it looks like it's about $50 pp. On the disney website, it has APs listed at the same price for adults and children. Is that correct?

Yes, there is only one price for an AP. It doesn't matter if your 5 or 50.

I'd like to jump in here and ask a question about upgrading hoppers. They are $20 off at getawaytoday so when you pay the difference do they credit you what you paid at getawaytoday or do they credit you with what the gate price would be for those tickets? Does that make sense?
I am thinking about doing this but it might not be worth it to me if I have to pay more than $50 pp to upgrade.

You will pay the difference between the actual price you paid and the price of the AP. There will be a notation on the back of your parkhopper how much you paid for it.
