Hi Ian
Yes you should receive all the same benifits even know you have booked through Thomas Cook they are only the agents doing the booking. I have worked for Thomson/Lunn Poly for over 8 yrs and have always booked through work and got the same as booking direct. Hope this helps.
Regards
Charlotte.

We booked through first choice a virgin holiday last year and got the same benifits, this year we booked through first choice again and they matched the web offer well actually gave us 10% off then we just joined the freq virgins just before the cut of date so hopefully will get another 10% off.

Only benefit that is different for you is the Downtown Disney Check-in. This is free if you book through Virgin Holidays. If you book direct with Virgin Atlantic or through another travel company (i.e. Thomas Cook) you will have to pay $5 each to use the service - still good value as it gives you a bit of extra time in the parks etc. on your last day.
Although I'm not sure if they will continue this service in light of today's events :(

They cancelled it for a while after Sept 11th Tim, so they made do so now

For our holiday this year in July we booked through Thomson, we got all Virgin benefits including DD checkin, and we where not charged anything for using it.
